Ok this is a bit of an old problem that i feel i should just know how to do but always comes back to vex me.
If the model includes intersected geometry for example an extrusion passing through a wall surface revit does not create new edges along the lines of the intersection.
Disallow join determines the join behavior for the wall end no matter where this wall is placed.
